This response from their support team certainly doesn't inspire confidence:

This is why these cards were not encapsulated and are being sent back as Raw.
So, if I'm understanding correctly, SGC sent my cards back raw because I didn't request that they be encapsulated even if "altered." SGC determined that my cards were "altered," for their purposes, simply because they didn't meet SGC's minimum size guidelines. However, SGC didn't know what sets my cards actually came from (even though I told them), so they used the minimum size guidelines for entirely different sets.
